The way it was explained to me during the MSF was that the kill switch means the next time you go to ride it won’t jump on you.  Basically the instruction was “come to a stop, put it in neutral, hit the kill switch, then pull the key”.  When you go, reverse the order, so that you ensure that at no point the bike is engaged (you “have” to hit the kill switch before the starter); lots of steps for safety’s sake.

Of course, since then I’ve learned that with some of the newer ECU bikes kill switches are bad for the way the ECU takes and stores information about how the bike is running.

I'm not sure why the kill switch is preferred over the ignition key - my two guesses would be:
 
1.  By shutting off the ignition you reduce risk of fire, or
2.  Because you can flick the kill switch with your thumb without removing your hands from the handlebars, reducing the chance that you'll lose control, whereas turning a key always requires removing either the left or right hand from the handlebar. 
 
Anyway, as I said those are guesses.  Any MSF instructors here?

I always shut my mikes off by turning the key.  My thought is to only use the kill switch in an emergency, like falling over, etc.
 
But perhaps Phil at Erico’s can enlighten us?

J/k Chris. FWIW I never use mine either.  When I took the ERC in 2009 the instructors were always on me for shutting off my engine with the key instead of the kill switch.

So the bike wouldn't start with the kickstand up and not in neutral. So, I put it in neutral and everything starts fine. Not sure what happened, or if I'll have problems down the road, but that's where I'm at.
 
ps - I have no idea where my kill switch is, or even if I have one. :)

One precaution that I take prior to washing a bike is to put black electrical tape over the ignition keyhole, just to make sure that no water gets into the ignition switch.  I think I learned that trick from Peter Sharp . . .
